Appliquer les outils moléculaires de détection de l'ADNr 16S à l'analyse des effluents d'élevage

Abstract : The microbial community evolution of swine manure was monitored within a piggery for a period of 6 months. Samples were withdrawn over all the manure management process: breeding house pits, homogenised storage pit, inlet and outlet of the compressor screw, storage pond, and finally soil before and after spreading of the treated manure. The microbial community was monitored using three different methodologies. The first one was cultural enumeration of indicative and pathogenic bacteria. The second one was 16S rRNA- targeted PCR-SSCP molecular typing method for the visualisation of total bacteria and specific microbial groups. The third one was real time PCR for the detection of a group of Streptococcus alactolyticus related sequences. All approaches showed that a simple anaerobic storage is not sufficient to eliminate faecal microorganisms from manure and that several microbial groups persisted all along the manure management process. However, strong qualitative and quantitative microbial population changes were observed when manure was shifting from one step of the process to another one (ex. going from the storage pit to the pond). Finally, microorganisms present within the effluent before field spreading were not detectable anymore within soil after spreading, whatever the technique used.
